It is well known that the Tanna Reb Yishmoel was given such a name because even though Yishmoel started out a Rasha, he did Teshuva. In that case, why do we not use this name anymore? Is it because it reminds us of our cousins too much?
Why dont we call our children Yishmoel anymore

There is probably nothing to it. Many names have fallen away over the years without any real explanation so Reb Yishmoel is not any worse. Which leaves me this question!

See Toisfois Yeshonim Yuma 38b that even if Yishmoel did not do Teshuva we still call by his name because he was named by Hashem

I know someone who is called Yishmoel and he is a Kohen. Perhaps Kohanim have more of a minhag to use the name because of Reb Yishmoel Kohein Gadol!
